I think it's that the black character is pragmatic about his situation and subservient to a fault (the "uncle tom-ism" thing).
but in song of the south he repeatedly goes against what he's been told by continuing to tell the kids stories and gets in trouble for it. So it's really not the same IMO.
Interesting to note the actor for Uncle Remus was not allowed to attend the premier (which was in a segregated theatre).
i think it's just something that disney finds inconvenient and would mostly rather people forget about except for the animated bits and the one famous song.
